It is consistently ONE of the best seasons of TV in terms of character, theme and comedy. I've heard some say that it doesn't reach the dramatic heights that S2 or some of the latter seasons have but...meh, I don't see that. Graduation Day Pt 1/2 is simply better than its Becoming counterpart.
I think the season is driven by a good villain and Buffy having a definitive positive arc that follows on from the previous season. It has the best versions of the established characters, reimagined returning characters brilliantly (Spike), had great brand new characters (Faith, Wesley), deepening relationships and even gave Angel a nifty baseline pilot for his spinoff.

Are there too many characters? Yeah, and a couple miss out because of that (Oz mainly) but everyone gets major character development and a kick-ass heroic ending sendoff. It's the Buffy high mark for me.

Season 3 is certainly the best season of Buffy. Is it the best season of any show ever? Well its up there but I can think of very strong seasons of other shows. Both Seasons 6 and 7 of Deep Space Nine and Season 3 of Babylon 5 would also be up there for instance. But Seasons 3 is certainly the high point of Buffy.

I have a lot of love for Buffy The Vampire Slayer Season 3. The episodes are really top notch with much better acting than Season 1. It starts out with Buffy returning as well as Angel and gradually reaches crescendo with Graduation Day Part 2. It also has some of my favorite episodes and moments within the season. All that aside it is sad for me that Angel leaves Buffy at the end of the episode.
