Buffy and Riley jumped to the same conclusion, but there's really no proof of it. And I think it makes much more sense that Spike was really just keeping the eggs for some friend:
Why would he be keeping the eggs for his evil plan in the same crypt in which he and Buffy often have sex? Spike is sloppy and rash, but he's not THAT stupid - at least not when he's not continuously drunk, like in 'Lovers Walk'. He knows Buffy would see the eggs eventually if they're there, so if those eggs were really for some evil plan, why wouldn't he just keep them somewhere else?
Also, hatching evil plans like that really wasn't Spike's style in season 6. Sure, he's evil, but he's also trying to get Buffy to love him, so why would he hatch such a blatantly evil plan? How would that help him to get Buffy? Spike did evil things in season 6, but he never pulled such big, non-Bufy-related plans like that.
I agree that it does seem a little out of left field for Spike to do something like that. but also if he was the real mastermind then he would've probably known to keep them refrigerated to stop the eggs hatching. However, the lack of a conclusion to that storyline or a reveal of the "real" identity of the doctor seems to suggest that Spike was the culprit all along. Season six was not a good season for the writing of Spike IMO.
